Apparently they had been tracking it before it entered territorial waters (12 miles). Why wouldn't they stop it at 12 miles?

My guess is they were suspicious of the vessel and planned to board it all along. Perhaps suspecting stowaways, various weapons, but not a bomb. Upon the bomb threat, they took the sucker back out to sea.
