What about when a government seeks to usurp those “certain inalienable rights” with which the Creator endows all men?

That would be covered under:

"When there was a direct head-on clash, when civic authorities forbade what God commanded, or commanded what God forbade, then they rightly refused: 'We must obey God, not men.'"

At the point where the government tries to force your cooperation with this usurpation of inalienable human rights, you are obliged to disobey.
