Friedrich Merz cancelled a phone call with Donald Trump hours after the US president celebrated the AfD's election win.
The leaders had been scheduled to hold a call on Wednesday until Mr Trump posted on Truth Social.
A spokesman for the German chancellor declined to give a reason for the snub, but noted that it was not because of scheduling conflicts.
On Tuesday night, Mr Trump wrote: "Wow! The populist party in Germany just had a really big night. They finally got tired of the absolutely horrible immigration rules and regulations which have hurt Germany so badly.
"They are on the rise, and not going to take it anymore! MGGA!!! President DJT."
The pair have had a tempestuous relationship, publicly falling out earlier this year after Mr Merz said the US had been "humiliated" by Iran, prompting Mr Trump to withdraw his troops from Germany.
Mr Merz is fighting on many fronts after the AfD's victory in Saxony-Anhalt, not only with the White House but also within his own party and the German electorate.
On Wednesday, he accused the AfD of pursuing "ethnic cleansing" in a speech in parliament.
The chancellor clashed with Alice Weidel, the AfD leader, over her mass deportation policy of "remigration" three days after the party's victory.

Merz is pretty insignificant at this point. Germany is doing all it can to keep afloat.
Merz is going to shun AfD, and now US, next year France, how about Italy and Portugal, and next year Spain, how about half the countries of Latin America, and I could go on. Hardly a country that aspires to take its rightful place in the world.
Or is this just media spin? We have to be careful not to take anything from the media at face value.
