It makes no sense at all if this is supposed to be Biblical.

Glad I never got wrapped up in this so I would not feel any loyalty towards this and then try to justify all of this.
Rather, this is a new concept: they are focusing in-depth (fifty-six episodes) on what it might have been like to be one of the early disciples of Jesus, one of "the chosen". The writers include Gospel events which advance that story, culminating with the crucifixion in Season 6 and the ascension in Season 7. Along with many other Gospel events, the Transfiguration didn't make the cut.
