"Their" story is not intended to be "biblical", as you presume, not intended simply to retell the Gospels. That's already been done repeatedly, as you know. If that were their goal, then including the Transfiguration would be inevitable.

Rather, this is a new concept: they are focusing in-depth (fifty-six episodes) on what it might have been like to be one of the early disciples of Jesus, one of "the chosen". The writers include Gospel events which advance that story, culminating with the crucifixion in Season 6 and the ascension in Season 7. Along with many other Gospel events, the Transfiguration didn't make the cut.

Oh, we could tell that. Especially given the producer's fondness for Mormonism and other very questionable statements. It is something that never should have been made.

You don't find it disturbing he uses the crucifixion to tell jokes?
