The churches can give up being legal marriage providers and tell all people they need to go JP to get a civil marriage. The churches can perform religious weddings for heteros and deny doing them for gays as the churches won’t and can’t under federal and local laws provide the legal marriage certificates anymore. Kind of what they do in some places in Europe.
The Gays can’t complain because they can get a legal marriage anywhere and the churches can’t be forced to do religious wedding for gays if they don’t wish to.(since the churches won’t be into the “civil” law part of the business anymore.)
Tax exemptions might be challenged but since there are no legal services being provided to anyone related to marriage then there are no grounds to challenge a church’s tax exempt status.

The good news is that isn't likely to happen. It's been 55 years since Virginia vs Loving effectively legalized interracial marriage on a federal level. As far as I know, not a single church has lost its tax exemptions for refusing to marry interracial couples. No church is under any obligation to provide marriage services that go against its tenets.
Nothing you posted mentions churches or pastors at all, just “states, government officials, or any the U.S. attorney general deems to be ‘acting under the color of State law’”. Coronal’s right: there’s nothing in this bill that forces churches to do anything against their beliefs. Interracial marriage has been legal at the federal level for 55 years now. How many churches or pastors have been punished for refusing to marry interracial couples (and in the 60’s there still would have been plenty)? I’d guess around 0.

I wouldn't be here if I didn't believe the Rats to be a threat to America. As far as threats go, however, this is small potatoes. It does not dissolve any heterosexual Christian marriages. It does not violate churches' First Amendment rights not to perform same-sex marriage ceremonies. Learning to distinguish between an existential threat to our Republic and clickbait designed to appeal to your emotions is key.

FRiend, I’m going by the text of the actual bill, which states that religious institutions will not be prosecuted by the Justice Department or anyone else. I find the bill’s actual text a more reliable source than others’ commentary on the bill.
