Obama could pardon her for any federal crimes she may have committed, but my understanding is that he does not have the power to pardon her for any state crimes, e.g. anything to do with the Clinton Foundation as it may pertain to violating certain state statutes. In the first case, she does not have to have been indicted to receive a pardon.
