A search team on board the USNS Apache has found the wreckage of a vessel that they believe to be the cargo ship El Faro, which went missing on Oct. 1 during Hurricane Joaquin. The vessel was located at a depth of about 15,000 feet in the vicinity of the last known position.

Here's the difference: we have a VERY good idea of El Faro's last location when the captain made the distress call. As such, they could search for the location where the ship went down fairly easily, even if the remains of the ship was on the sea floor in very deep water.

In an era of GPS, I don’t understand how this can still happen.

Unlike what you see in the movies, airplanes larger than certain size tend to come apart, violently, when they hit the water. A swamped modern freighter, on the other hand is really large, and usually pretty much intact.
Much easier to find. Modern side scan sonar is really detailed.

If you watch the internet- every few years they find a aircraft that went missing in late 30 to late 40’s.
I am often amazed that they are not found sooner, but many areas of the earth are still inaccessible.
Also as someone remarked further down, ships are strong- aircraft are light weight and not very strong, they tend to ome apart when stopping suddenly.

In the novel “Wreck of the Mary Deare” an old freighter is wrecked for insurance supposedly carrying airplane engines but in fact crates filled with rocks. Wonder if they will pull a container or two to check the contents

Big difference. An airliner missing over the Indian Ocean well away from any known shipping lanes. Plus an airliner is as flimsy as a beer can. If it hits the water hard enough (practically a guarantee) its literally shredded. Not a lot of metal lying together to get a ‘hit’ on.
