The entire investigation began when Kelley "complained to an F.B.I. agent who is also a personal friend" about the e-mails she was receiving warning her to stay away from Petraeus, the Times reported. (An FBI agent is a good friend to have.) This agent then "helped get a preliminary inquiry started," one which would eventually lead to the discovery of Petraeus's extramarital affair.
Even though the FBI looked into Petraeus and Broadwell and found no evidence of crimes or security breaches, sometime in October this same FBI agent leaked information about the scandal to GOP congressman Dave Reichert of Washington (although why Reichert was chosen is unclear). Reichert then passed the so-called "whistle-blower" onto House Majority Leader Eric Cantor, who did the responsible thing and relayed the concerns to FBI Chief Robert Mueller. According to a Cantor statement:
“I was contacted by an F.B.I. employee concerned that sensitive, classified information may have been compromised and made certain Director Mueller was aware of these serious allegations and the potential risk to our national security,” Mr. Cantor said in a statement.
The agent's outreach to these two Republican congressmen about an issue that had already been investigated by the FBI raises some questions. Over at The New Yorker, Jane Mayer asks them:

I bet the FBI already knew that they were having an affair when they did a security check on Petraeus being vetted for the CIA director’s position. I understand Petraeus went through many security checks through his career and like Judge Jeanine said, when the FBI does a security check on you, they know how many times your dog pees each day.
Kelley may not have gone to Petraeus because she found out about the affair and wanted to expose him. So she sent the threatening emails to herself to get the FBI involved so they would discover the affair. At this point most anything is possible.
KT McFarland confirms this. The FBI and WH knew EIGHTEEN MONTHS ago that Petraeus had an affair.

She said 18 months ago Petraeus would have had an investigation and a polygraph (for CIA Director) from the FBI. The FBI and WH (because file would go to WH Personnel office) knew then about the affair.
She said in spring of 2011 when she was in Afghanistan there were “definitely rumors (about the affair) from a number of people.”
She also said that when senior official testifies before Congress, they submit their testimony to the WH. If they didn’t like what Petraeus was going to say....

The FBI rarely, if ever, gets involved when one person is harassing another online.“I’m not aware of any case when the FBI has gotten involved in a case of online harassment,” Justin Patchin, an associate professor of criminal justice at the University of Wisconin-Eau Claire, said. ”The FBI definitely wouldn’t get involved in your Joe Schmoe love triangle.”
The affair began to unravel after the Florida woman, Jill Kelley, contacted an FBI friend after receiving threatening and harassing emails from an anonymous person who accused her of flirting with a man who was not identified in the emails. Kelley is a volunteer social planner for events at MacDill Air Force Base in Tampa, Florida, which is home to the military’s Central Command. Petraeus was commander of CENTCOM from 2008 to 2010, when he left to take his position as head of the CIA. Source

According to WSJ, we learn several “facts” I haven’t seen before:
The FBI investigation began with five to 10 emails beginning around May and received by Ms. Kelley,
Petraeus used a pseudonym to establish [g-mail acct]
They matched the places, including hotels, where Ms. Broadwell was during the times the emails were sent.
Some appeared to be accusing her of an inappropriate relationship but didn’t name Mr. Petraeus. Agents determined the emails were sent from an account shared by Ms. Broadwell and her husband
During Ms. Broadwell’s first interview in September, she admitted to the affair and turned over her computer
On her computer, investigators found classified documents,
The affair ended more than four months ago, though Mr. Petraeus continued to advise Ms. Broadwell on her research

If the FBI knew of Patraeus’s affair after vetting him for the CIA director position, why did they have to wait and just by coincidence investigate a privates’ citizen’s email to ask for Patraeus’s resignation and to have him resign right after the election and week before testimony of the Bengahazi attack?
