The crash was pilot error. The malware was on a maintenance computer.
The trojan had nothing to do with it.

No matter what it runs on this is potentially a real big deal. Perhaps the W0n should ground all air traffic until this is finally settled. He could stay on Aunt Martha until the fecal matter clears from the ocean and swim home.

Please don't tell me that the avionics runs Windows. No, Windows isn't trusted for that. Airlines don't even run the avionics on Linux, although some use it for the entertainment systems on a separate network from the avionics. They use real-time operating systems like Integrity. Operating systems like this are designed from the ground-up for fault tolerance and availability.
