The requirements for president come from the Constitution, which is not, in fact, a "federal government agency." And actually, even a birth certificate (or it's various definitions) is not the issue here.
The actual issue is very simple: where was he born?

The Constitution is silent on mechanism for proving place of birth.
It appears possible Chester Arthur, 19th century president, was actually born a few miles inside Canada. If true, nobody cared at the time.

The actual issue is very simple: where was he born? You are wrong, and it does nothing to settle the issue, where he is born does not establish Natural Born Citizenship status, period.
