That is VERY true. However, we should ALWAYS pray against and fight evil. We are also told to pray for the peace of Israel, yet we know what happens in the end. But you are right, God is in control and His plan will always prevail, even if it does not make sense to us.

It is the “permissive will of God” vs. the will of God.
