How can the church maintain a tax exempt status if they are telling their members how to vote?

I thought discussion of politics was a no-no.

This is an independent newspaper directed at a Catholic audience. They can say whatever they want.

The Church isn't telling anyone how to vote. A newspaper is. It's a "Catholic" newspaper because it professes to cover news of interest to Catholics and to advance a Catholic worldview.

I doubt the NCR is tax-exempt. It is a lay-edited, lay-published, for-profit, religious-interest newspaper, not an official publication of the Catholic Church.

Churches per se are allowed to address issues and legislation which impinge upon moral principles, but are not supposed to endorse candidates or parties. Except Black churches, of course, 'cause they're so special...
