As far as Clinton's grand plan to curry favor with Muslims, it didn't turn out so well if that was his plan.

A number of years ago, a nuclear loaded B-52 was shot down in New Mexico, it crashed on Mount Taylor west of Albuquerque, if I recall. The crash site was so hot with radioactivity that investigators couldnt even get close for a long while. It was years before the truth of the matter was released.
It seems that some fighter jets were playing with the B-52 doing mock missle runs on it, when a missle actually left the rail and popped the bomber. The information that was eventually released was that the pilot did not fire. Upon teardown of the planes, they found some moisture in some electrical part that allowed the radar pickup and all the automatic wizardry on the fighter to jump across the safeties and launch the missle.
I always wondered if something like this happened with 800? We may never know.

These various TWA Flight 800 theories may all be a bunch of wacky nonsense, but the rationale you presented for doubting them isn't really solid at all.
For example . . .
The government and military brass of this country conducted medical experiments on thousands of people for decades -- and this information was never revealed until years later.

Why do you assume he was not telling the truth based on what he already knew from previous events that weren't public? Why do you automatically assume the opposite? For an experienced FBI agent who had moved up the ladder the former seems more reasonable to me than your opinion.

Arafat double crossed him and the last time they were seen together Clinton was giving him a look that could kill and blamed him for the failure.
This is not all conspiracy stuff if you have been paying attention to the news for the past 20 years. These are logical conclusions when considering the character of the people involved.

Mohammad Samir Ferrat was a close associate of Ron Brown, and was apparently supposed to be on the same plane that crashed and killed Ron Brown (4/3/96), except that Ferrat canceled at the last moment only to be killed just a few months later on TWA flight 800 (7/17/96).

Only the military could have mounted such a sophisticated mid-air strike. The sky and waters were full of military assets that beat a hasty retreat after the plane went down. Don't believe for a minute that the large numbers of military folks that would have been involved would *all* keep silent, just to protect old BJ's butt. He wasn't exactly beloved by the military you know.

What exactly was the motivation? You assume (incorrectly) that the missiles were fired by (Islamic) terrorists. They weren't. They were fired (accidentally) by our own navy. President Reagan would have covered it up too.

This makes zero logical sense. Among other things, the argument of the missile theorists is that the NTSB report is a fraudulent lie. It is essentially made up. Now, this anonymous "insider" comes up with a report based ENTIRELY on the NTSB report and the missile theorists want us to believe it proves TWA800 was taken out by not one, but three missiles. And by the way, one of those missiles was supposedly a "large" surface to air missile fired from 16 to 22 miles WEST of the crash site. That means it was fired from Long Island. I'm sorry, but there is not a single chance in Hell a large surface to air missile (would have to be radar guided) was fired from anywhere on Long Island without several million people calling the cops wondering what the deal was. This "anonymous" author is just another crackpot, who, to his credit, is at least smart enough to hide his own name and perhaps preserve his personal credibility among people who don't know he's trying to make a buck writing fiction.
