Are you suggesting we nuke the entire Middle East? With Japan, we could contain the destruction to one small area, and were dealing with one government which had some concern for its people. With the Middle East, we're looking at 10-15 countries which support terrorists, or within whose borders terrorists reside and ply their trade.

None of these countries give a hoot in hell for their fellow Muslims. The Palestinians are a case in point. The other Muslims in the Middle East could have helped them after Israel was formed. Instead, they frightened all the Arab residents of Palestine, Christian and Muslim alike, into thinking that if they stayed, they'd all be massacred by the Jews. So they fled to the West Bank, where the other Arabs didn't life a finger to make their lives easier. They left them in squalor, because it served a political purpose. They wanted to grow several generations of radicalized Muslims who would eventually go after the Jews in the State of Israel.

Sure we could nuke Mecca and Medina, but do you really think that will solve anything? It would certainly not win any hearts and minds.
