As of now we've got only your Jewish friend's complaint that he gets extra security too often in airports. Even if that's true, what the hell that has to do with anything is beyond me. You've told me he "looks Arab". I've explained to you that computers don't know that. You've admitted that the extra screening could be traceable to something other than the fact that he's a Muslim. Which he isn't in the first place, making your complaint doubly bizarre.
So there's no "this" left on the table to discuss, just an elaborate house of cards you've constructed out of nothing.

It is too bad that your Muslim relatives are unhappy, about whatever it is that they are unhappy about, and on some level I do admire what (I can now see) is your misguided overzealousness in engaging in what you perceive to be standing up for your relatives, but your Muslim relatives being unhappy does not constitute a proof that the U.S. has done something "disproportionate" since 9/11/2001.
Osama Bin Laden, too, is unhappy with the United States. Does that prove that the United States mistreated him? Let me know,

Only a complete idiot would mistake an Orthodox Jew in Orthodox garb as being an Arab. But then, some of these screeners aren't the brightest bulb on the tree. Google "patriot act abuse." You'll notice that almost all reported instances were against Muslims.
Also, even if the "Patriot Act" has been abused X times, and almost all against Muslims as you say... would that be a "disproportionate" response to 9/11? That would require you to make an argument for something instead of lodging one-sided bald-faced complaints.

They've found at least one case substantiated. Others are still under investigation.

Definitely, and we have a habit of doing that. After McVeigh did his bomb, the FBI and BATF was all over militia groups, and many who just liked guns and distrusted the government (sad thing is, they built that distrust through Waco and Ruby Ridge). Face it, our government just has a history of overreacting or reacting wrongly to real or perceived threats -- remember COINTELPRO? The disintegration of various amendments under the WOD?

Aznar tried to promote the ETA version but not even 24 hours later the muslim option was quite clear.
In fact 11 of the 13 persons that are supposed to have prepared and executed the attack are now dead or in jail (most of them dead). They were all muslims.
