The President said that in a press conference. It was just a fun way to acknowledge the ones that waved instead of giving the "finger".

They waved with their entire hand as opposed to waving one finger at him.

When W held the press conference in CA today he said something similar to, "I really appreciate all the Canadians who waved with five fingers," or the like.
