Don't buy the conspiracy theories myself for two reasons:
1) the flight was at too high an altitude for any ground to air missile, and;
2) if terrorists had caused the tragedy they would have lost no time in crowing about it. After all, what's the point of being a terrorist if no one is terrified of you?

Al Qaeda has never publicly affirmed for the mass media that they committed 9/11. Clearly they did it, but they announced nothing after the attack.
