The author is approaching the perspective that many here on FR have had for some time: Radical Islam is an Ideology, Not a Religion, and must be treated as such.

That means surveillance of mosques.

It means denying visas and immigration status to Muslims. As is well stated, moderate Muslims are not necessarily against Radical Islam or even neutral in this struggle. They are often in awe and silently applauding.
