I believe that the President was flying TO Baghdad in AF1 (the 747) as it has been reported that a British pilot, who spotted AF1 in the air, asked the AF1 pilot "is that AF1" to which the President's pilot said "no, it's a gulfstream 9." The British pilot reportedly understanding something was up merely said "oh."

"Did I just see Air Force One?" the pilot radioed.
There was a pause. Then came the response from Air Force One: "Gulfstream 5" -- a much smaller aircraft.
Another pause. "Oh," said the BA pilot.
