That wasn’t a mistake, it was damning with faint praise, if you read his whole ‘congrats’ statement.

And now he is advocating Cockroach be taken down.

He was bowing to the will of the people. Like he should.
Now that it turns out that the election was kinked, he is speak out against it. Like he should.

To congratulate someone who may be a fellow senator is not the same as agreeing with him on all or any issues.

That's not a complete characterization of Cruz's words on that day. There's a misunderstanding around it because all of it hasn't been reported.

His congratulations was followed by this comment:

But Cruz insisted that Cochran’s narrow victory should be a warning for Republicans in Washington, D.C. “I think that demonstrates that there is a lot of hunger for change. People are frustrated with Washington, and they're hungry for leaders who will stand up and make the case we need to go a different path,” Cruz said. (from Breitbart)

SO, it was an UNHAPPY Cruz who said "I certainly congratulate...Cochran".

In a subtle way, he even suggested there were problems with the election BEFORE fraud was found....which he couldn't possibly have known about immediately after the election since it's only been proven since then:

“Listen: this is nothing new,” he said. “We see mischief where you have people from the other party vote in your primary because they think that a particular candidate is more vulnerable, more attractive to them for whatever reason. That's part of politics.”

If he'd made an immediate accusation of fraud, he'd have been shark food in the media.
