An EO would instruct his agencies to ignore.I hope this is true but I am puzzled. How can the judiciary take control of executive decisions in agencies that are part of the executive? We have or had separation of powers in our constitution.

Assuming it’s true, an EO would put any lower court on notice that their efforts would be in vain, so don’t even try.
The best defense is a good offense.
