Or, advanced RnD projects are being tested by a couple tiny groups and no one else is allowed to know about those projects. So other pilots may see hints of these tests, and simply attribute it to ALIENS. This stuff is naturally extremely compartmented, so even the guys working the testing on the SR-71 or the F-35 or the flying disk or the faerie light drone swarm, will never see the projects the other guys are working on, and have no idea they even exist on the business/military side.
