Cogitate:
1. consider carefully and deeply; reflect upon; turn over in one's mind; 2. use or exercise the mind or one's power of reason in order to make inferences, decisions, or arrive at a solution or judgments;
- Example: "I've been thinking all day and getting nowhere"
Excogitate:
1. come up with (an idea, plan, explanation, theory, or principle) after a mental effort;
- Example: "excogitate a way to measure the speed of light" 2. reflect deeply on a subject;
- Example: "I mulled over the events of the afternoon"
- Example: "philosophers have speculated on the question of God for thousands of years"
- Example: "The scientist must stop to observe and start to excogitate"
So, what's the difference?
FWIW, in Moby Thesaurus, cogitate is listed as a synonym of excogitate and excogitate is listed as a synonym of cogitate.

Good morning Teacher, please excuse my "skipping schoolishness". I have Excogitating circumstances! (What do you mean, that doesn't mean what I think it means?!!)
The NSA is going to be thrilled with our phone conversations and emails as we try to explain to one of our candidates that he didn't excogitate his plan to decline the offer that he already accepted because the govt is not moving fast enough to suit him. Idiot.

Oh, how fun. I went for a long weekend with DH and a baby daughter once. Not a romantic weekend, he was in conferences all day, while I strolled the village. Loved the place.
