Which “major” cities have ever had the possibility of pipe bombs hidden all over the city.
I think until they really knew what they were working with, and where the other guy was, they had to close the city down.
By emptying the streets, people who were afraid to show up at work or school would not have their pay docked, and students wouldn’t get penalized for missing a day.
I don’t care much for the politics coming out of Boston—or all of MA, for that matter, but they were breaking new ground here and, personally, I think they did a good job.
Just MHO, of course.

Bombers have been our midst before in major cities and we've never done this. If they had a nuke, then things would be different.

Every major city has that possibility every day; guys like this are all over the place in America. They were let in when they should not have been let in.
There were glaring indications of possible trouble, but these obvious terrorists - and many others like them - fit in well in our subversive college system and with our subversive youth culture.
LE is ordered to entirely ignore them, even if they come in contact with them and are suspicious. They still are ignored, the file is closed.
Instead, our police are ordered to focus on American Christians, i.e., the good guys. They are tasked mostly with giving us traffic tickets, a job that not many enjoy all that much I gather.
It would be very easy for those who sent these guys to set up a massive series of similar attacks with hundreds of these operatives that goes on for months all across America. Here a bomb, there a bomb. How many cities can be put on lockdown and for how long ?
Some basic troubleshooting skills, properly applied, reveal that the whole problem is by design.
The lockdowns would only have to be for perhaps a month. With the media propagandizing as they do, it would not take much to say "emergency government reforms" are necessary and have most of the population happy about the changes.
Most people would cheer - "it's about time they did something about those terrorists".
The only thing holding back that idea is the millions of gun owners in America. That's why all American gun owners are slowly but increasingly branded as terrorists by ALL the media. So the people inside their homes on lockdown watching the news will cheer as the government forces defeat the "terrorists".
This is only hypothetical; it's all tinfoil for many people; fear, and folklore.
