I think your tone is respectful and caring and friendly.
That said, the letter is entirely too long.
It should beget been more concise. Brief even. Then, if he responded you could have said a little more.
Remember. You cannot control another person’s decision or choices.
If he does suspend you, it is his choice and doing.
Don’t react. Respond just like you are (but with a whole lot fewer words) being friendly, caring and loving. That, will be your decision and response. And he can’t control it or you.

I had originally planned to do that, maybe just say, "hey I heard you were upset, let me know what in particular you are upset about it." Might've been a better move. But I started writing, and just didn't want to stop until I said my piece. He does have a Ph.D., so at the very least he should be OK with reading a long email.
