True, Frank Herbert must have really studied the Islamic cult as his books use that as a base for his novel. But, Islam is a reality and if anything, helped me understand the Muslim thinking. It did not detract from the book to me.
Had it tried to make the Emperor and or the Harkonnans look somewhat like Christians, that would have been the end of it all for me but they were more villain than the Islamic types.

Not Muslim - Sufi.

Take out the murder of non-believers, the enslavement of women, the killing of those who want to leave, and all the rest of the perversion, and emphasize peace, compassion and the Practice of the Presence of God, and you have what Herbert based Dune on.

Sufism - Islam, before it went insane.
