Source of the lights was probably La Guardia airport, although JFK could do it also, depending on which was closer to where the video was shot.
Spotted lights like that about 20-odd years ago when I still lived in Park Slope. They were hovering there, shimmered a little because the clouds were drifting, and then they'd fly all around for a minute or two and then come to rest where they had been before.

The lights could have just as easily been a group of weather observation planes, sent up to look at Irene.
There’s a “dark sky” above NYC? Who knew?
Those orb lights appear on my outdoor security cameras at least once a week and at very close proximity. They are strange. They are not aliens, space ships, or ghosts.
It looks really similar to this from last year in Chicago.
Turned out to be lanterns some group sent up to publicize something (I forget what it was).
