Look up the case of Sean Goldman (bringseanhome.org) and perhaps you’ll feel differently about parents kidnapping their own children. Not to mention it sounds like the man beat the crap out of the kid’s mom, then took off with the kid. I’d say that’s a problem.

The real question is: is that parent a threat to the child? Even in your cited Goldman case, it doesn't appear to be so, so the Amber Alert wouldn't have been appropriate for that case either. The Amber Alert is supposed to be for emergency situations where the child is assumed to be in danger, not used as a mechanism to enforce legal disputes between parents. If the Amber Alert gets used for domestic disputes where the child is not in danger, people will stop giving a damn when they see one. In both cases, the situation breaks the law and is certainly heartbreaking for the parent who is missing the child, but we have no reason to believe the child is in danger, in which case the authorities should use their normal means for pursuing the case.
