First thing is to make sure that you can scan normally, making sure that your twain drivers are set up, you can scan to a file, etc. If nothing else, you can scan to a file and insert it into your pdf.

Are you talking about the free Adobe Acrobat reader or the $449 Adobe Professional which allows you to create files? I have a feeling that this might be your problem.
