Just because we don't know all the details doesn't mean the theory is no good.

Besides, for evolution to occur, as you correctly point out, a bredduing popualtion has to evolve, not an individual.

If an individual is carrying a particular gene that imparts an ecological advantage and in non-lethal, it will passed on to successive generations, even if it appeared in only one individual initially.

An accumualtion of these mutations could produce an entirely new species over an extended period of time.
