I think that was a mistake. You want folks to have moral qualms about taking innocent life but to not have qualms about taking the lives of those who are provably guilty and a threat to your country and your fellow countrymen. It goes part and parcel of God’s charge to the governments of the world that they be swords...lifted up against the evils of the world of men! There must be guard dogs appointed to protect flocks and cattle that are the nations of men!

I haven't read any of Robert Ludlum's novels, but the movies clearly show that Bourne (prior to his epiphany and his denunciaion of his own work) was clearly targeting people who were no threat to anyone.
(I think the points you make are food for a thoughtful discussion on the topic, but the incidents in the film were clearly instances where the agent and his handlers were far off the reservation.)
