Air pockets maybe? When termite hills get flooded, they have to survive until the water recedes. They apparently can be underwater for about a day before drowning. As to Noah’s flood, God would’ve provided for all the creatures who could survive without the ark.

The solution is that all the termites not onboard the Ark were drowned, but that the mound survived, and was subsequently re-populated.
