If the fire was electrical, it is highly likely it was extinguished by isolation procedures - and if the smoke was heavy enough, or if the crew did not don masks, in a timely way, the aircraft could have continued to fly after asphyxiation.
Having said that, I think the flight deck fire scenario is less likely than crew theft.

They also made large course changes a couple of times, which isn't consistent with an incapacitated crew unless the FMS was programmed that way. But if they were diverting to an emergency field they wouldn't have programmed a zigzag routing.
