I don’t have consoles anymore, just DOS boxes, and if I close them F@H quits folding.

Whoops, DOS boxes (or terminal windows) are what the consoles use to fold.

By selecting the “Run as a Service” item then you won't need DOS boxes anymore after a reboot.

Sorry if my terminology is confusing.
