And for another thing who is sure the test is done correctly? Has it been contaminated while it was sitting around all this time leaching in or out some of the components of the DNA?
Was it contaminated before or during the transportation process.
Because of the age does some of the DNA degrade.

Is the missing base pairs Heredity traits which may get longer as we procreate. Which in the small amount of time of study we would not be able to discern but over thousands of years would be noticeable.

Does the process of copying the hard to extract from a bone have lost some of the information, which by the way .05 to .99 is a small number and in copying an easy error to be assumed as a fact.

Also mitochondrial DNA which is all they can sample because it is more abundant in older fossils has only 16000 base pairs which is only about 800 pairs difference then the 1.5 million you stated which is a lot less.
