Because the eagles were very large and would have been spotted by Sauron's forces. When the eagles came to save us after the destruction of the ring, Sauron's forces were destroyed and they could pilot through the chaos. They still risked their lives to save us, but at least it wasn't a suicide mission.
Well, that and the Eagles weren't on their side until the very end, so they weren't available for use.
