You have that wrong. Here's Jefferson's letter that contains the exact quote:

The tree of liberty must be refreshed from time to time with the blood of patriots & tyrants.

Your call for citizens to rise up and extra-legally kill those whom they consider traitors would be anathema to Jefferson.
