I wouldn't expect commercial aircraft to be their first target -- I'd be most worried about Air Force One.

AF-1 isn't exactly defensless. I know it has flares, chafe and other countermeasures, not to mention a highly skilled and dedicated flight crew that can and will pull violent manuvers to evade danger.
