How did Non-governmental agencies get so much power?

It seems that in itself, giving tax money to NGOs is unconstitutional. Even more unconstitional is the fact that these groups develop public policy. It flies DIRECTLY in the face of our constitutionally defined government structure. Does anyone out there have super sleuthing skills who can go into the federal code and find out the origins of NGO power? Was it federal law or executive order?
