So is Jordan attempting to intercept drones flying over their territory? They will likely shoot down any drones flying through Jordanian airspace. Shutting down commercial traffic allows them to do so without risk of accidentally shooting down a passenger or cargo jet.

My guess, and only a guess, is they look the other way while Israel intercepts the drones in their airspace.
