The procedure for that conflict was being accomplished by the directive of the Constitution. Pence did exactly what he was supposed to do. The reason the conflicts didn’t go any further is because they didn’t get the votes in committee when they reconvened.
The term “the congressional way things are done” was from the directives in the Constitution. They were followed. There never was any issue in the procedure of the count of the electoral college by both houses or Pence. Please read the 12th amendment Article II section I. Like I have tried to display, there is a process for objections to the count, but none have to do with Pence other than his directing them to committee if they are properly entered which he did.
