The Navy Nuclear Submarine program will never be in “disarray”. It’s not an option in that world. Any enemy attack would be a very bad idea.

I’m assuming the Navy will remain more or less intact. They can control the information being received by ships at sea. The submariners in particular (especially in the SSBNs) won’t know anything. Air Force strategic forces are unlikely to be engaged domestically, unless someone is foolish enough to try to steal a nuke. Russia would probably immediately threaten Europe, but the US mainland is still relatively remote.
