He appointed the AG, but there is a qualifying ladder in place there, at Justice, which is limited to a pool of two or three top qualifiers, from which a new president can choose. Trump was initially concerned about that pool during the transition.
I don’t recall how that concern was ever addressed, or that he was able to do a thing about it.
Rosenstein remarked a couple of days ago that should Mueller investigate the Comey firing that he would recuse himself and said that so and so would then serve as acting DAG. Because they are next in line.

I don't believe for a second that a competent executive like Trump would place any less care in selecting a key direct subordinate's deputy as upon the principal. A deputy is always regarded as a possible successor.
