Years ago I got caught for some kind of liquid, I don’t remember now what it was. The TSA guy put it in a baggie and let it go through. I couldn’t believe what I was seeing ... as if the baggie “deactivated” my liquid from being dangerous.
The baggie is actually to prevent a mess if the bottle pops open in the low pressure air at high altitude. It has nothing to do with making the liquid safe or not.
I always put all of my bottles in Ziploc bags before flying. It is a good idea to put some pens in bags, also. Those Pilot pens can be VERY messy on a flight.

Actually, sounds like you don’t. I hated getting behind folks like you in the line. I’ve gotten screened, a secondary pat down, and been through there while a casual traveler was still trying to figure out what do do with their baggie.
