Churches need to stop performing marriages because they have officially become the domain of civil authority.

That's the exact answer. Churches can create new personal "covenants" not subject to government review if they wish, but they need to get out of the marriage business immediately.
Individual preachers *could* just perform proper weddings in private homes, or other places, other than in the “church house”. Scripture is clear on this subject, Old Testament & New Testament. It would seem that the INDIVIDUAL beliefs in this matter, as in other matters, would have to be allowed. (The INDIVIDUAL beliefs of the preacher, just as much as for the “same sex” couples. I’m sure they can find a liberal preacher to “marry” them.)
