I'm not sure it will discourage Putin's opposition as much as it will galvanize and feeds its discontent.

Well, it shows any others who might challenge him what to expect... Yes. A very public assassination that will have a chilling effect on political free speech, for the remaining 25% of the Russians who don't believe their government's propaganda, and who are still able to think for themselves.
