I assumed that the passengers were killed right away. I figured that it would be easier to take them out in their seats by depressurizing the cabin, otherwise the passengers might get unruly during such a long flight to Pakistan. I don't think that 2 or 3 passengers, plus the pilots, could keep 200 people from trying to retake the plane these days.
Keeping them in their seats, and then housing them in Pakistan until needed for leverage, was just too much logistics, in my mind, for people already intent on mass murder with an airplane bomb.

I think Goal #1 was grabbing the plan for a future kamikaze attack (possibly containing dirty bomb).

We’ve already seen planes crash into buildings, so to ‘wow’ the public and hold attention they need to top that event.
Topping that event means #1 bigger (eg bigger 9-11 which is impossible bc planes destroyed the 2 biggest bldgs in the NYC skyline), #2 change the victims (eg Sandy Hook targeted children), and/or #3 Upping the nature of the attack (eg using WMD).
I think the Commies will go WMD because each time they pull a false flag they take the risk their retard operatives will botch it and they wont get another chance, so might as well go all-out.
Also, they need ‘shock and awe’ to distract from their organized criminal mafia enterprise. As the criminal enterprise grows exponentially, they need bigger and bigger distractions to camouflage it until Soros wakes up one day and the media types revolt in horror at the Fourth Reich theyve created which (shockingly) doesnt match the Utopia theyve pursued since they first laid eyes on that sepia portrait of Karl Marx during government class on the 3rd floor of Ayers Hall at Columbia.
