Please forgive my ignorance, but what is the significance of all the flags or pennants? One sort of looks like the Brazilian flag, but it’s too small in the picture for me to be sure.

The flags and pennants going up and over the main mast don't spell anything. It is purely for show.
The order of flags and pennants is spelled out in the 'Dress Ship' Instruction for the ship class.
