Junior officers share semi-private quarters. What are we going to do, assign the odd female ensign/JG to bunk with a male ensign/JG? Or are we going to giver her private quarters that she does not rate? Or are we going to shuffle the crew assignments so that we have only female officers berthed with other females? (that's my bet).

Make no mistake about this. This, like so many other equality issues, is driven by the need to get as many female officers in the higher ranks as possible. They couldn't give a darn about the rates.

That would be the best solution, and workable.
It would take years before a completely female crew could be qualified. Lower enlisted wouldn't be much of a problem unless navy sailors are far different from army sailors. I had women on my boats for the last ten years of my army career and never had a problem. Of course, much will depend on the skipper and COB, but I have faith that navy sailors can adapt.
